After the war started, Jones helped Confederate sympathizers leave Maryland and go to Virginia by crossing the Potomac River. Jones also served as an agent for the Confederate mail service. He was imprisoned several times by Union authorities. By the war's end, Jones was the ranking Confederate spy in Maryland. After the assassination of President Lincoln, Jones helped John Wilkes Booth cross over the Potomac to Virginia.
